The Virus is not a traditional faction with leaders or a headquarters, but rather a biological catastrophe that serves as the primary antagonist of the Subnautica universe. Originating from a native alien pathogen known as the Kharaa Bacterium, it was accidentally released on Planet 4546B by the Precursors during their research, long before the Aurora's crash. The Aurora's crew became infected only after arriving on the planet. Unlike a military force or political group, this entity causes mutation and aggression in many host organisms, but there is no evidence of hive-mind coordination or deliberate creation of specialized viral nodes.

The Kharaa Bacterium is a microscopic alien organism capable of rewriting the DNA of any host it infects. Upon accidental release on 4546B, it rapidly mutated local flora and fauna, transforming the environment itself into a toxic wasteland. Reefback Leviathans are not shown to be infected by the Kharaa Bacterium in the game; the green pustules or tumors on their bodies are a natural part of their anatomy. The virus does not merely kill; it mutates biological matter, causing many hosts to become aggressive and aiding the infection's spread, though not all infected creatures become aggressive—for example, the Sea Emperor Leviathan remains non-aggressive despite being infected. This process creates a terrifying ecosystem where every living thing is either a victim or a vector of the plague.
